On the album Paul played it with the guitar tuned down a whole step. Live he chose to play it with the same chords but without tuning down. Why they didn't transpose it is anybodys guess but in all likelihood Paul must have preferred it this way
As for nowhere man they probably transposed it up because the backing vocals are very deep even in E. Without proper stage monitors it must have been near impossible to sing it in tune in D.
